I've tried using tmpgenc, quick time, virtualdub/nandub and some dodgy freeware converter and nothing's worked.
I just want to convert a few 20 second .mov files to either .mpg, .wmv, .avi or any other microsoft supported media type. I need to keep the sound as well.

Try RAD Video Tools (http://www.radgametools.com/down/Bink/RADTools.exe). (unless it's the freeware thing you talked about.) I did a quick test and it converted a quicktime clip to DivX and XviD without problems.
You might want to take a look at instructions on avoiding the QT audio copy protection (http://www.dvdrhelp.com/mov2avi.htm) too.

I did try RAD video tools on my regular computer and couldn't get it to convert the sound. I'm now on another computer but QuickTime 6.5 doesn't appear to be the same as it was on the regular computer.
Edit: cool, now I just have to pray it imports properly to Movie Maker.
